The UKVI uses the UKVCAS online portal to allow applicants to upload their documents so that the UKVI team can review them.
Once you submit your ILR application online, and paid for it, you will be sent a link to set up an account on UKVCAS where you can upload your documents.
I am going to attach screenshots of my UKVCAS portal so that you have an idea of where to upload your documents.
We had only one account - and there were 2 sections in it, one for me and one for my wife.
We uploaded all the documents mentioned in our cover letters:

I attached my current passport and previous passports- I scanned all used pages.
I also attached a scanned copy of my identity card from my home country.

Some tips:
1. Use the scanners at work to scan documents like your passport. The 3 in 1 scanner/printer I have at home was taking ages to scan these documents I managed to scan one passport i ma few minutes at work.
2. The documents mentioned in the cover letter act as checklist for your UKVCAS application. 3. It is best to upload the oldest document first so that they are in chronological order.
